这种技术所采用的方法，首先是用能溶解细胞壁的特殊水解酶，将微生物或植物细胞的细胞壁溶解而形成原生质体（若是动物细胞无细胞壁可省去这一步）；然后在灭活病毒或聚乙二醇等融合促进剂的作用下将两亲本的原生质体进行融合。融合开始形成的是具有双核的异核体，继而经有丝分裂形成单核的杂交原生质体；杂交原生质体在细胞壁再生后就具有繁殖能力。进行融合的两个亲本细胞应各有其标记（如营养缺陷型、抗药性等），以便确定其是否获得了杂交细胞。由于细胞融合大多在原生质体水平上进行，所以也常称原生质体融合。
