该院曾拥有军事医学领域的大部分研究机构。曾经多次调整改编,1991年设有8个研究所：放射医学研究所，毒物药物研究所,微生物流行病研究所,基础医学研究所，生物工程研究所,情报研究所（以上在北京）,卫生学环境医学研究所，卫生设备研究所(以上在天津)。该院还设有科研与临床相结合的附属医院。该院还有实验动物中心、实验仪器厂、仪器测试中心、计算中心等科技支撑部门。解放军一些重要的医学研究和技术中心设在该院，如全军预防医学中心、全军环保研究监测中心、全军核事故应急医学救援中心、分子遗传学研究中心、新药研究中心、营养与食品卫生检测研究中心、全军环境卫生研究监测中心、低温生物学研究中心、实验动物研究中心、军事医学情况中心、放射病临床专科中心、临床药理和菌种保藏专业实验室等。
全院现有2000余名科技人员，高级专业技术职务以上的科学家 500余人。建院以来，全院科技人员在药物、造血细胞、毒剂防护、寄生虫等方面取得了多项科研成果。
